I made the top piece out of the same 1/2 inch plywood. Lots of testing, cutting and sanding later, it fit well. After a final test fit it was time for carpet.

I re-enforced the top piece with 4 1/4 steel L brackets.
The finished product! Fits like a glove and looks stock!
I still retain the T top holders.
This piece behind the trunk latch not only makes it look seamless but also holds the rack in place by "hooking" over the latch assembly.
